Position Summary:

Metaphore Biotechnologies is looking for a passionate Computational Protein Design and Machine Learning Scientist to join our dynamic team. This role involves working at the intersection of physics-based and machine learning-based protein design to address challenging therapeutic biomolecule discovery and optimization tasks. As a key member of the modeling team, you will engage in tasks like de novo design, multi-parameter optimization, inverse folding, and sequence-structure-function modeling.

Close collaboration with Metaphore’s preclinical and platform teams will be essential to optimally develop molecules and delineate training and validation data for method development. The ideal candidate should have robust experience in molecular modeling, computational biology, and advanced deep learning techniques.

Key Responsibilities:

  • Design, implement, and evaluate methodologies for structure-based protein design.
  • Collaborate with the preclinical team to design and optimize molecules for therapeutic program goals.
  • Work with platform scientists to define and generate training and validation data for optimal method development.
  • Stay updated on advancements in macromolecular modeling and machine learning.

Qualifications:

  • Ph.D. in Computational Biology, Bioengineering, Computer Science, or related fields. Post-graduate experience is a plus.
  • Experience in macromolecular modeling, docking, and protein design. Familiarity with Rosetta is highly preferred; Molecular Dynamics experience is a plus.
  • Proficiency in modeling and designing antibodies or antibody-like molecules.
  • Expertise in modern deep learning protein design tools, such as AlphaFold2, RoseTTAFold, RFdiffusion.
  • Experience developing machine learning models in protein design or protein property prediction.
  • Familiarity with advanced deep learning architectures, including Diffusion models, Transformers, and Graph Neural Networks.
  • Proficiency in Python and PyTorch.
  • Experience with Git, Docker, cloud computing, and software development best practices. Familiarity with ML experiment tracking, model registries, and workflow orchestration tools like Nextflow is a plus.
  • Outstanding communication, organizational, and problem-solving skills.
